you probably have a leak at the float bowl gasket.
as soon as you get boost the pressure can escape from the gasket leak and the engine runs too lean.

We have checked and ran the engine but no change. No visible leaks anywhere. Fuel flow drops a bit just as it starts to run rough at 3500 rpm and the increases suddenly lot without an increase in rpm.

you will not see any leaks or stains as the fuel is comes out as a vapor (unless you use avgas as it has a lot of blue dye)
check if the float bowl sealing surface is even (check with a "straightedge". If the bowl plug has been over-torqued the bowl will be distorted and you will not be able to seal it.
