Don't even go there. If I was you I would bite the bullet and buy a new crankshaft, if there is the slightest mark on the bearing bores in the crankcase, I would buy a short motor.
Rotax recommend that you don't dis assemble the crank shaft and after some one doing one for me about 22 years ago, I would agree with them. If it was a motor cycle crankshaft, it would be a different story.
There can be small pieces of metal from the bearings embedded anywhere in the engine.
The end bearings can be replaced if you have the equipment and go strictly by the book and even then it's a risky operation. As for the inner bearings, Mark is right. Don't even think about it. I had a crank shop do one for me several years ago with disastrous results.

Rotax used to publish a two cycle version of the 912 heavy maintenance manual. I haven't seen it in quite some time and its not listed in the manuals available on this site. If you go to the california power systems 1-800-airwolf website you can go to the tech info tab at the top of the page and click on tech articles. I think I remember instructions in one of the articles there on how to change the outer bearings. Its been a while since I changed any but basically its a matter of chilling the crank and warming the bearings so everything slides together without a lot of effort. If you are familiar with this sort of job (and it sounds like you are) its not a big deal. I will say again though, the inner bearings are beyond my expertise and I wouldn't recommend even trying to change them.
