in 912 / 914 Technical Questions

Good eve braintrust. Been fighting a rough running 912ULS with 680 hours installed on a RV-12. Here is a summary.
During condition inspection, gearbox sent out for inspection/overhaul to Lockwood - all checked out ok and it was reshimmed and sent back. Both carbs removed and sent to Lockwood for 5 year overhaul. Replaced air filters. Replaced engine mount isolators. New spark plugs installed. When all went back together, ran the engine for carb sync and it ran scary rough. Not out of sync carbs rough, but way worse.
Re checked carbs, floats, choke circuit, etc. even sent carbs back to Lockwood for inspection and said all ok.
Trimmed plug wires, installed old (known good plugs) and tried again. Ran a little better, good enough to sync the carbs but still rough.
Checked for soft lifters. All ok. Checked for stuck valve. All ok. Checked compressions, all good 77+ on all 4 cylinders.
Switched out ignition boxes with a known good set and still ran rough.
Prop is set within .03 degrees of each other. Prop tracking is within spec.
We are chasing a weird issue. The engine ran perfect before the work stated above. Rotax cert. mechanic spent a few hours troubleshooting and we are down to plug wires/coils/caps and-or the timing pickups on the back of the engine. Our next step is to pull the engine and check those pickups (only way to get to them).
The odd part is when starting the engine, it starts right up and idles perfect in the soft start circuit. The roughness starts when it kicks out of the soft start.
What else could we be missing ?
It’s not a hesitation, just rough on all rpm ranges.
