First, do not run the engine until you can locate the problem.
I would check the visual things first. Start with looking for any foreign objects that may have got trapped in the flywheel. This can be seen (from the ignition side) by removing the plastic protective cover. (3 screws hold it on) Look for anything that may be caught between the trigger coil or coils to the trigger bar of the flywheel. If nothing is found check slowly to see if the "bump" can be heard and if you can determine which end of the engine is is on. (gearbox or ignition side) I would remove the spark plugs and use a good light to see if you can find anything on top of the pistons. If possible see if it is repeating on the same cylinder or if it is changing cylinders where it bumps. Check your magnetic plug on the side of the block and look for any chips on the chip detector,, it may be something in the gearbox also.
At least that might give you some more information. Regardless don't run the engine until you find the cause, you need to avoid any additional damage that may be inside.
